I was wondering how best to store the extra boxes. Should they be stored in the freezer or just on a shelf?

Yes! To Cookies are shelf stable without refrigeration until the expiration date stamped on the label, which should be about 6 months. The cookies do not contain starch which goes rancid in traditional baked foods and they do not contain sugar that attracts bacteria in traditional sweets. Your cookies should be good for quite a while in the sealed container. Once you open the container they will start to dry out. You'll probably want to put them into a zip lock bag or something air tight to keep them soft and fresh and so they won't dry out.
